I'm looking at a 2009 GIA cert for a large yellow sapphire which has a note that the stone "has indications" of heating and Be treatment. Does phrase mean only that the examiner saw something in the stone that raised a suspicion or is this as definitive as GIA gets on Be treatment? If the former then has the science on detecting Be treatment advanced since 2009 to the point that re-submission of the stone would result in a more conclusive report?

I would simply call the GIA Lab and ask, better than speculating. :D

I have not seen anything other than that verbiage on a lab report. The lab is providing its expert opinion only and identifying what its gemologists have observed. As a result, the reports do not say "this stone has been heated/irradiated/glass filled" but "indications of..."
In other words, its the lab's terminology for finding it has been treated. Conversely, if the lab finds it to be untreated, consistent terminology is used and the report will state "No indications of heat treatment has been found."

However, Barbra's suggestion is a good one - a call to them or a visit to their website would certainly clear it up for you.
