I recently decided to use a copper lap made by Raytech Industry's and I had stored it in a zip lock freezer bag alone and out of heat and freezing Temps etc. however when I took it out to use it has strange marks on it and looks weird. I am wondering if these unknown marks will interfere with the polishing etc. Can anyone tell me? Or is there a certain way I might be able to clean it to remove these marks?

The only issue I see comes if the chemical that caused the stains also effected the hardness of the copper. That makes the lap wear at different rates. I have seen this in the past. It ruins the lap. The only fix is to turn the lap past the depth of the difference in hardness.
